If you're wanting something permanent that won't degrade on you, I'd recommend gel wax, or resin with a bit of dye. 
But that's only if you don't want it to come out. I make potion bottle jewellery for people all the time, and those are the two methods I use. (That being said if you happen to want something done, let me know, as I have hundreds of those little glass bottles hanging around that I have yet to use.)
Resin is smelly and needs to be done outside or somewhere with amazing ventilation and that is warm, gel wax can be done indoors on the stove if you're careful and you mind the temperature so it doesn't hit it's flash point and ignite. Just don't stick it in the microwave.
(Or, if you're not worried about the potion being clear, you can always just use regular candle wax. XD But gel wax or resin would definitely look worlds better.)
